Sharpness of focus is best determined froma single image of z thin specimen, rather than a stack.

some thoughts about you 40:1
- the image is generally less impressive with the 40:1 than the 10:1
- the 40:1 has very shallow depth of field, your object needs to be flat
- the 40:1 needs the object directly below a 0,17mm cover slip for best quality
- the 40:1 is more susceptible to become dirty or damaged as it is so close to the cover slip
You might try with a specifically made, very flat test object like a piece of thin paper in water under the cover slip.
