Video stitching and layering
I live near the USGS Core Research Center which houses and loans out samples and thin sections from wells all across the US. The samples loaned from the CRC can be retained for a maximum of 30 days.
I want to be able to take a video of me scanning the entirety of a slide and then stitch it together into a high resolution image that be referenced after samples have been returned. It would be extremely helpful if I could have the image split into layers for PPL, XPL at different orientations and for using accessory plates.
Is this something that is possible without spending a large amount of time or with semi automated tools?
In helicon focus I can automate the stacking from video for a stationary video at different focal depths which is what gave me the idea.

What kind of set up do you have? Do you have a motored xy-stage?

This would be for transmitted light at relatively low magnification (probably 25x or 50x), I have a rotating analyzer, manual point counting stage.
I tried creating a panorama in Helicon Focus but it didn't give me any usable results

I tried Microsoft ICE and it gave me very weird results but maybe if I take more care when recording my video I can get something usable from it
I have photoshop, lightroom and illustrator, and Helicon Focus as well if there's anything I can do with those, I am not very familiar with them and haven't found any tutorials on the subject online.

That is exactly what I'm looking for, I guess I need to slow down when I take my video and make sure the edges of one line touches the next a bit more
